Quite far! About 8+ hours by train. If you need to go to Garmisch-Partenkirchen from Berlin it is best to catch a flight or the night train to Munich and take a local train from there.

It's slightly less than 700 kilometers, so if you have a rental car and take turns driving, you should be able to make it in six to seven hours (not counting traffic jams). But I agree with the post above: Your best bet is probably getting a budget airline ticket to Munich.
